The name of the vhost file is not supposed to be relevant, so I'm guessing you meant this caused a broken symlink or something?

Also the content returned by bit.pe does not match the content of
the root for that domain.

I'll have another look tomorrow. Apache only reads the files in
sites-enabled although they may be symlinked to sites-available. Try
looking in any other config files in /etc/apache2 (or wherever on
your system) and restarting apache if you haven't already.

Sorry for the HTML, I'm on my phone and can't find a way to turn it
off :)
